You can use the world of the pokegirls universe, of Naruto's universe or a mix between the two universe.

The only obligation is that all pokegirls of Naruto's Team/harem must remind a girl from Naruto's Universe (within a age group between Hana for the older and Hanabi for the younger, Anko and Shizune are exceptions) and nicknamed as such.

Hinata and Kurama are the starters of Naruto.

For a base scenario in Naruto's universe (a bit cliché but this is always a good start)

Mizuki acts one year early; Naruto in the forbidden scroll discovers not only the Kage bunshin but also a scroll that seems to react at his chakra; pocketing the scroll, he begins to learn the Kage bunshin. Not long after mastering the jutsu, he is discovered by Iruka and after a bit of explanation the two manage to capture Mizuki.

Unfortunately for him, Naruto is obliged to return at the academy one more year so he can be with his age group.

After the events, when he is at his appartement, Naruto examines the mysterious scroll, he discovers quickly that it is a sealing scroll that contain a strange red device named pokedex and numerous red, white balls with the same number of collars and various objects and stones. The pokedex explains him (along with whatever like as historic you want) that the balls could capture girls that will be then transformed in pokegirls that will be totally loyal to him and that the collars, additionally to finalise the bond between him and his pokegirls, will also hide their metamorphose to others. The pokedex explains that each pokegirls has different characteristics and powers and that it is a encyclopedia of all the pokegirls. The dex explains also that the objects and stone are used to evolve some pokegirls. The final information that the pokedex gives him is that all pokegirls have a heavy need of sex (varying in relation of their libido) with their tamers.

Understanding her situation, Naruto accepts and after awakening, he follows the given instructions which result in the apparition of a young girl with some fox characteristics, when she activates the collar she take the appearance of an ninfox. After that, Naruto is rather reluctant to use the other pokeballs but Kurama manages to convince him to try at least one time. At first, Naruto's cible is Sakura but after a bit of thought he finally captures Hinata. After noticing that it works and the benefices that Hinata (and him) receives, additionally to some sessions of Sex between Him, Hinata and Kurama, Naruto is convinced to add more girls to his harem and decide to capture any kunoïchis near his age from which he could benefit.

During his last year at the academy, Hana Inuzuka acts as assistant of Iruka, She and her females hounds are quickly captured. Sai and Yakumo (who has Ido sealed) also rejoin the academy during this year After that Naruto and Hinata are teamed under Anko (who is also captured), Hana asks to be transferred as assistant of Anko. Haku is captured during Wave's mission and join team Naruto (officially team anko) after the mission.
