In 3.0, Shinji gets upset at the Rei that is at NERV, once he comes to the conclusion that she isn't the Rei he knew. As Zeruel can attest, when Shinji actually does act out of anger, he goes to extremes. And with everything he has to try and deal with in 3.0, Shinji has ample reason to be angry.

Instead of just shunning her, Shinji gets angry and decides to punish her for what he sees as pretending to be Rei. This isn't making love, this isn't fucking. Just pure, brutal violation: hurting her, choking her, whatever comes to mind. He doesn't hit her, because he can't bring himself to damage Rei's face. Instead, he just takes the frustration of not being able to hit her out on her in other ways.

When he's done, Shinji freaks out and runs away. Until he realizes there are no consequences for him. Rei isn't going to do anything to retaliate or defend herself, and none of the whole 3 other people there are going to bother. In essence, Shinji can do whatever he wants to her, free of any external consequence. But the internal consequences lead him to a vicious cycle: he's disgusted with himself for what he did and hates himself for it, but rationalizes that if she didn't pretend like she was Rei, he wouldn't have done it, so it's all really her fault, so he should punish her again, ad infinitum.
